You can have a cat flap in a glass door.

The glass has to have the hole cut in the glass first, then it gets sent away for the toughening process.

If its double glazed this is still possible.

Its sometimes easier and cheaper to go through a wall if it is a double glazed door.

ps. you could always get rid of the cat.:

If the door has got glass top and bottom with the plastic piece that goes across the middle of the door could you not remove the glass in the bottom section and replace it with a white insulated panel? The type you find in conservatory lower walls. easier to cut a hole in.
